AI-driven Optical Biology

The AI-driven Optical Biology lab develops pioneering open-source technologies that push the boundaries of cellular imaging while tackling fundamental questions in virology, microbiology, host-pathogen interactions, immunology, and cell signalling.

The “AI-driven Optical Biology” laboratory combines state-of-the-art imaging technologies with artificial intelligence to explore and comprehend cellular behaviour. Our goal is to create innovative tools and methods that provide new insights into the spatial organisation and dynamics of proteins within living cells. We strive to enhance our understanding of essential biological processes, paving the way for new therapeutic strategies in human diseases.

The primary focus of the AIOBio group is to study cell biology via optical microscopy, using open-source technology to tackle critical biological issues by developing new optical imaging techniques and their application in studying biological systems. The group is particularly interested in revealing super-resolution microscopy methods and their relevance to host-pathogen interactions, cell signalling, and immunology. Furthermore, the group investigates machine learning techniques for analysing biological images. Through these initiatives, we aim to significantly deepen our understanding of fundamental biological processes and create new possibilities for therapeutic interventions in human diseases. Our research lines encompass the  following themes:

  • Super-resolution microscopy: The lab has developed methods and algorithms for super-resolution microscopy, such as SRRF, QuickPALM, NanoJ, and SQUIRREL. These are widely used analytical tools in the field.
  • Cell biology: Several projects apply super-resolution microscopy to study cell signalling, T-cell immunology, and viral infection.
  • Structural biology: The lab deploys super-resolution microscopy to study the structure of biological systems, such as viruses and the cytoskeleton.
  • Image analysis: The lab develops tools like ZeroCostDL4Mic for the analysis and quantification of complex 3D fluorescence microscopy data.
  • Technology development: A core focus is developing new imaging technologies and making them accessible and open-source for the research community.
  • Interdisciplinary research: Collaborations span areas like biotechnology, immunology, virology, and structural biology.

O laboratório de “Biologia e Óptica Orientada por AI ” combina tecnologias de imagem de ponta com inteligência artificial para investigar o comportamento celular. O nosso objetivo é criar ferramentas e métodos inovadores que proporcionem novos insights sobre a organização espacial e a dinâmica das proteínas in vivo. Pretendemos aprofundar o nosso conhecimento sobre processos biológicos fundamentais, abrindo caminho para o desenvolvimento de novas terapias de doenças humanas.

O foco principal do grupo AIOBio é estudar a biologia celular através da microscopia óptica, utilizando tecnologia open-source para responder questões biológicas através do desenvolvimento de novas técnicas de imagem ótica e da sua aplicação no estudo de sistemas biológicos.

O grupo tem um interesse particular em otimizar métodos de microscopia de super-resolução para estudar interações hospedeiro-patogénico, sinalização celular e imunologia. Investigam também técnicas de machine learning para análise de imagens biológicas. Através destes projectos diferentes, o grupo pretende aprofundar significativamente a compreensão de processos biológicos fundamentais e criar novas possibilidades para intervenções terapêuticas em doenças humanas.   • Análise de imagem: O laboratório desenvolve ferramentas como ZeroCostDL4Mic para a análise e quantificação de dados complexos de microscopia de fluorescência 3D.
  • Desenvolvimento tecnológico: Priorizamos o desenvolvimento de tecnologias de imagem inovadoras e a sua disponibilização open-source para a comunidade científica.
  • Investigação interdisciplinar: As colaborações abrangem áreas como biotecnologia, imunologia, virologia e biologia estrutural.
